    I have seen this problem before. When you get high rate of photons ( instantaneaous rate over 120 KHz ) so spike in rates could do that. Another culprit can be the scaler which counts the number of photons to generate the interrupt or the cable going from the ADC stop to the scaler, we can test that using the pulser, it should be stable up to 120 KHz. I saw some beam tuning was done for the Compton so that might fix it already.
